here is a list of likely culprits
1) most people who install an amp think the GAIN CONTROL IS A VOLUME KNOB. IT IS NOT!!!
it's for matching the signal from the cd player to that of the input of the amp. most people ASS/U/ME they should turn the gain all the way to the right for maximum bump. in reality, it just causes major distortion and fries the amp and burns the voicecoils of the subs. go to a car audio shop and have them set it for you, they probably won't charge anything.
2) how high is the bass boost set on the amp? set your boost all the way to the left and turn slowly to the 9 o'clock position. anything more than that adds distortion.
3) make sure you are using AT LEAST 8 GUAGE power and ground wire, or larger if your amp calls for it. too small a wire starves the amp of power.
4) make sure there is at least 2 inches of clearance around the front of the amp or it will overheat.
any or all of these are easily fixed. any of these problems will cause your amp to overheat and go into protection mode, which is what is happening.
